AD 2034. Es ist zwei Jahre her, seit Motoko Kusanagi Sektion 9 verlassen hat. Togusa ist jetzt der neue Leiter des Teams, das sein ernanntes Personal erheblich aufgestockt hat. Der erweiterte neue Abschnitt 9 konfrontiert einen Ausbruch komplizierter Vorfälle, und Untersuchungen zeigen, dass ein Ultra-Zauberer-Hacker namens Puppeteer hinter der gesamten Reihe von Ereignissen steckt. Mittendrin trifft Batou, der den Fall auf einer separaten Spur verfolgt, auf Motoko. Sie geht weg, nachdem sie gesagt hat: "Halte dich von der Solid State Society fern." Batou bleibt ein Zweifel im Kopf. Könnte Motoko der Puppenspieler sein?
